This PR adds support for outputting 3D sediment bed variables in SCHISM.

Changes:

Added support for 3D bed layer thickness output
Added support for 3D sediment bed fraction output
Added output of wave-induced and current-induced bed shear stress (2D)
Added some subroutines to handle 3D bed variables output
